Apart from the bolt that pulls the cover into place I can't say that there is anything missing.

Nope nothing like that, there should be a tiny bit of foam on the removable cover same as what's on the frame but obviously that goes walkabout as the glue perishes. I only know this from the parts diagrams none of mine have ever had it.

Sticking a (M6 - maybe?) bolt in that hole and doing up the cover holds the battery firmly in place, or at least, it does on my bike with my battery. That also puts the cover out of the way so you can put stuff in the rest of the underseat hole.

As James said I could well imagine there is a bit of foam that is missing - even if it isn't missing it could be old and broken so putting a bit extra in there won't do any harm.
