Top is the sub air filter
Middle I'm not sure but all of mine also look like that 
Bottom should go back into the airbox

Middle one is the breather for the float bowls.

Wher abouts should it connect to the airbox James top left in this diagram? would it matter if it didn't?

It goes from the crankcase spigot to the spigot at the top of the airbox:
